  Advanced Pathway Painter (APP) is a freeware program that visualizes pathways (KEGG, GenMAPP, BioCarta). The linking between the pathway items and the experiment data is done over the gene or protein names and their accession numbers.   Algorithm of the Gods - In the March 1997 issue of Scientific American, Shawn Carlson described a remarkable algorithm for tackling challenging problems, like the Travelling Salesman problem, by adopting the approach "Nature uses" when a metal anneals or when a crystal forms. The algorithm is called "simulated annealing" and was implemented in C. EuroSoft converted the C code to Visual Basic and provided an easy-to-use visual interface which makes it extremely straightforward to solve the Travelling Salesman's problem for visiting anything from 10 to 3000 arbitrary cities, the location of each city being specified by its x- and y- co-ordinates.

  AnimatLab is a software tool that combines biomechanical simulation and biologically realistic neural networks. You can build the body of an animal, robot, or other machine and place it in a virtual world where the physics of its interaction with the environment are accurate and realistic. You can then design a nervous system that controls the behaviour of the body in the environment. The software currently has support for simple firing rate and leaky integrate and fire spiking neural models. In addition, there are a number of different synapse model types that can be used to connect the various neural models to produce your nervous system. On the biomechanics side there is support for a variety of different rigid body types, including custom meshes that can be made to match skeletal structures exactly. The biomechanics system also has hill-based muscle and muscle spindle models. These muscle models allow the nervous system to produce movements around joints. In addition, there are also motorized joints for those interested in controlling robots or other biomimetic machines. This allows the user to generate incredibly complicated artificial lifeforms, otherwise known as animats, that are based on real biological systems. Best of all AnimatLab is completely free and it includes free source code!

  ATCG is a button that makes gene foraging easier. Remove numbers, white space and line feeds from the nucleotide sequence that you've just copied with one click on your computer's speed bar. Install ATCG and copy a shortcut of the program onto your speedbar. As an example, copy your sequence from the ncbi nucleotide site. The clipboard then contains, besides the characters A,T,C and G, also numbers, white space and line feeds that you might like to get rid of. Just push the white circle icon once, before pasting the sequence in your text editor. ATCG removes all characters other than A,T,C and G and changes them to upper case. This is because it seems that not all sequence alignment tools like lower case. Simpler is not possible!

  ATspCalc is a genetic algorithm solver for the Traveling Salesman problem. This little program searches for a solution to the traveling salesman problem using a genetic algorithm. The decision may not be exact, but sufficiently high quality. The program works in console mode and is invoked using the command line: ATspCalc ; input file name ; output file name ; number of iterations ; population size. Options 'number of iterations', 'population size' - not mandatory, default 1000 and 150, respectively. The input file must be encoded in utf-8. One string of the input file must have the format: Point Name X < TAB > Point name Y < TAB > Distance X => Y < TAB > Distance Y => X. The names of the points - just text strings. Distances - the number with floating point. Format of number depends on the settings on your computer, decimal delimiter usually a comma or a point.

  Cells&Maps is a program to analyse immunocytochemistry images. Carry out quantitative analysis of fluorescence, cell shape, neurite length cell movements and cell number with Cells&Maps. It takes (stacks of) bmp,tiff and jpg images and it outputs an illustrated vector drawing ready for publication. Cells&Maps is not a classical program for manipulating bitmaps such as Corel's Photopaint or Adobe's Photoshop. Where the latter programs take images as input, Cells&Maps takes a page that may contain multiple graphical elements amongst which are bitmaps. The other graphical elements may originate from other programs of the Serf Software Suite, such as graphs created by Electrophy or heatmaps created by Clusters.

Fourier transformation of the crosscorrelogram gives the system's frequency response, which in this case is mostly determined by the speaker. These manipulations may also be carried out simultaneously in real time using Sounds "on-line crosscorrelation" option.
